I have a Hot Water Heater that has been sitting undrained for about 9 months. It is not an old unit but has rust in the hot water. Other than draining and running water through it is there any other secrets to getting the rust out?

Yup Get rid of ferrous metal connections and use dielectric fittings at the point of isolation as required by the better codes.
Use the blow down feature and check the incoming water Ph factor.
slightly acid is a good thing in this case.
