If you are referring to the water level in the bowl, then your tank is filling too quickly and not giving the refill tube sufficient time to replace the water in the bowl. Sometimes reducing the flow rate by partially closing the inlet valve will help that. If this is the problem, you have always had it, but the leaking flapper compensated for it by filling the bowl after the fill valve shut off. If you mean the water level in the tank does not come up to the proper level, changing the flapper had no affect on it and you have a different problem with the fill valve.
