I have a 2-zone oil-fired hot water baseboard heating system. The hot water supply is also provided by the same burner. Question is: can I drain only one zone (lower level of the house) while I work on it for a few days and still keep the rest of the system operating?

Not unless that portion of the system is isolated with shut off valves at both connections to the system.
